That is a severly outdated version of JtR (it's four years old, that's really a lot here) and I assume this is your problem. There are newer ones at http://download.openwall.net/pub/projects/john/contrib/macosx/

If you run intel, use 1.7.9-jumbo-7. If not, try 1.7.6-jumbo-9 but I'm not sure that one is new enough to cover ml hashes and I'm too lazy to check it out right now.
