It's up to you to figure that out.  Maybe a patch you applied enabled
JOHN_SYSTEMWIDE, or maybe you used a package.

All I can tell you is that JtR does not care about the user's home
directory when it's built with default settings (JOHN_SYSTEMWIDE not
enabled).  Instead, it looks for, reads, and writes its data files in
the same directory with the "john" program binary - usually, that's
the "run" directory, where everything resides right after a build.
