I am not sure how it happened, I just noticed that the modification time
was the same as for john, even if I make clean / make linux-x86-se2
several times.

But now I know that is a side effect of removing john.local,conf after
make clean.
(I just tested this with a non-empty john.local.conf. Even that is
removed after make clean. Not good.)
